Just curious.
I listen my Winamp nonstop... why it is not rendered in the [Documents] or [Applications] ?
In the right panel I see only 0.0% or 0.1% usage, while in reality is working nonstop.
(I have MT v 2.380)
In a way I understand why - only the mouse clicks on applications make them active in MT, but I just throw a guess. (the shortcuts from keyboard are not considered - because of typing). But if I'm wrong, do specify.

MT only tracks currently active application, it doesn't not track all the background apps which are running.
There were a few similar suggestions, like tracking of skype calls even if they are in the background. I imagine this would create a new timeline for each of these, since it is not related to the currently used apps.

Or you can create a new [Background] Row. (usually bkg app do not change or they do very little). or just hunt for those changing bkg app- do not include all static ones.. but, that's why they called bkg because they do stuff. Well, I tried. :) I imagine though something more like Process Explorer or any other process viewer.

Funny thing, my winamp was recorded while I was away, some couple of songs, but it does not record it always. My mouse i know is doing funny stuff sometime..hm. And I remember the winamp was on top - i presume was selected also.
