It would be nice if the "Skip after first match" did not apply to all rules at once, but rather to each item in the priority list, a la the Rules in Outlook.
That way, you could put ones that can be overlapped with others at the top of the list, unchecked for "skip rest", and the ones that are mutually exclusive below those, with their "skip" checkboxes enabled.

Yeah it would be great if we can create more flexible AutoTags and also more flexible rules for every autoTag.
I suggest the two options "when first autotag is matched..." and "auto fill gaps..." to be moved in General tab in every single autotag and to be customized per autotag.
Also I suggest to add "EDIT" option for already added rules in Rules tab and to add radio button with two options "apply autotag when ANY of the above rules is matched" and "apply autotag when ALL of the above rules are matched".
